Tom Bischoff scored twice late in the game to level the score for Bayern. Lennart Karl then scored the winner for Bayern in the ninth minute of injury time. The win took Bayern to 73 points from 28 games.
Bayern are nine points clear at the top. Borussia Dortmund are second on 64 points from the same number of games. Dortmund beat Stuttgart 2-0 in Saturday's other game.
