The vice chancellor and registrar are employed by the previous government led by Jaspa Nepal. Now there is a Janmat Party-led government. It is alleged that the university itself has become unstable when the political line of officials and the government differ. 

The state government established Madhesh Agricultural University on 27th November 2078 at Rajviraj in Saptari for education in four faculties namely Agriculture, Animal Science, Fish and Food Technology . Ward no. 26 Bigha 8 Kattha land was given in 12. 

Janmaat Party, which became dissatisfied after the university made Jaspa Nepal President Upendra Yadav the chief guest for the foundation laying on that land on January 8, 2080, locked the office of the university located at Rajviraj-3 on January 7. According to the agreement dated 7th January 2080, Om Sairam Construction Pvt Ltd Satdobato-15 Lalitpur got the contract for construction of university building for 895 million rupees 27 thousand 873 excluding VAT. According to the agreement, a total of 10 buildings including four administrative, one laboratory, academic block, department block, dormitory, vice chancellor and registrar, staff accommodation house, canteen and toilet should be completed by 9th January 2083. 

When there is a problem in the construction of the university building, the teaching and admission process has also been affected . University officials and professors and staff have not received salary for 6 months. 

The construction company, which has started work rapidly in the initial phase, has warned that it will stop the work if payment is not received . Vasant Prasad Sah, an engineer of the company at the construction site, said, 'If we do not pay, we will stop the work indefinitely.' 5 crore 45 lakh 3 thousand 82 rupees have been paid on 23rd of June 2081 . Engineer Sah said that although the construction company demanded Rs 4 crore 79 thousand 315 for the third running bill on August 16, 2081 and Rs 3 crore 51 lakh 36 thousand 980 as the fourth running bill on October 15, 2081, they could not get the payment. "The work progressed by submitting the fifth running bill, but the third and fourth payments did not come," said Engineer Shah, "How can the work proceed without payment?" We started work with 180 workers and equipment intensively. But how can we continue the work when the wages of the workers and the money for the construction materials do not come? Now there are 23 workers, we are still waiting for payment for one week . If they don't come, we have no choice but to stop work by force," he said. According to Engineer Shah, only 20 percent of the university building has been completed.

Even though Madhesh Agricultural University, which is struggling, has accumulated funds, the payment has been stopped when the Senate meeting did not pass the program. In 078/79, the then provincial government led by Lalbabu Raut gave 317.6 million rupees as seed capital to the university.

Since the budget of the previous year was accumulated, even though the budget was zero in 2079/80, the resources of one and a half billion rupees were kept under the multi-year plan with certainty as a plan for the province's pride. In 2080/81, DPR, Environmental Impact Assessment and Master Plan were allocated and construction work was started. The state government has allocated only 10 lakh rupees for the university in 2081/82. 

According to the registrar Thakur, there is 335 million 51 lakh 23 thousand rupees in the accumulated fund of the university. But he said that if the university assembly does not pass the program and budget, it is not possible to spend the money.

The Senate meeting was called for the first time on November 30th and the second time on January 5th, but it was postponed at the last moment. Although the university meeting was held at Janakpur's Sitasaran Hotel on January 16, no decision was reached. Sushila Yadav, a member of the university assembly, said, "We are only one member of the university assembly.

The chancellor of the university is the chief minister while the vice-chancellor and chairman of the university assembly is the minister of education and culture. The Ministry of Education and Culture of the provincial government formed an inquiry committee on 13th June 2081 under the coordination of NITI Aayog Vice Chairman Sohan Sah, with the Secretary of the Ministry of Forestry and the Ministry of Education and Culture as members.
